The only physical difference I've found is with the passenger side engine mount which Honda slightly re-designed by moving one of the bolt holes about half an inch towards the engine bay. The geometry, placement, and two other bolt holes are identical.

If you were to use the trans in a light-weight chassis like the Civic, it would probably only help it's longevity.
